As well as Ministers being allocated an office in the Ministerial Wing at Parliament House do they also have offices in their department buildings?

You are right that ministers are allocated an office in Parliament House. However there is no rule that says a minister must also have an office with their department. Individual ministers can decide where their office(s) are located in order to best conduct their work as a member of parliament and as a minister in the Australian Government.
